I think I already posted it in a previous stamp but nevertheless, here it comes again:

"Atheists have higher growth in moral development. Famous American psychologist Lawrence Kohlberg writes that at the highest levels of moral development - moral judgments must be justified by rational moral reasons rather than appeal to the order of nature or religious authority or revelation. While Freud suggests that religion serves to undermine the moral responsibility while promoting fanaticism, he said that people who behave morally only for fear of supernatural punishment are unlikely to respect and care for others from an altruistic perspective."

But once you read this it gives you the impression that atheist can't be evil. Which we know that's not the case. You can be evil and be an atheist. But we also know that you can be a good person and be an atheist. And that's the beauty of it. You can be a Jewish, a Pagan a Satanist, etc. And that doesn't mean you lack morals. Because last time I checked atheist is an ideology that revolves around the lack of divinity in our world. It doesn't have anything to do with morals. Because the basic principle of morality isn't based on being punished unless you act morally. It's about understanding and being aware of the impact we have in another and caring for other people. And that right there is "empathy".

So okay being an atheist won't automatically make you a good honest person. But what about what Freud said? About atheists having a higher growth in morality…. That's a little naive if you ask me. Sure it will help you a lot when a religious person tries to condone something immoral. But the greatest help towards discerning right from wrong is education. Because it's not the same the type of atheists that studied and analyzed religion than the one that simply denies religion just because it finds it silly. Education towards the consequences of your actions in other people's lives is more helpful than anything else.

They don't like moral atheists because it defeats half the purpose of their holy texts: Look in any one and you'll eventually find something like "In order to be a good person, you must follow this text.". If it was possible to not follow holy text X and still be a good person, attendance for that religion may drop. The higher ups know this, so they make the claim that those without religion (or at least, don't follow yours specifically) cannot be good. 

But as you've stated, morality is a little bit more complicated reading a book. All humans have empathy and can display altruism regardless of upbringing. I'd use a better source that Freud though, say statistics on well being in primarily nonreligious countries such as Norway and Switzerland. Freud was... er... he was right about some things and completely wrong about others. Anyone remember "Penis envy"?
